Does anyone know who invented the piloted joint and why? Why did the cuemakers of yesteryear (Bushka, Boti, Paradise, Rambow) favor these types of joints over flat-faced joints? Is it because piloted cues have closer tolerances?

Rambow is credited with inventing it. It makes it easier to match multiple shafts up to the butt. Some may have felt it made them play better but I am not one of them that thinks so.
