As some have pointed out, it takes quite a bit of error for it to become a significant effect on the pin.
As for how others set up a pin, I do the pins last with the handle in a collet.
Getting the pin thread true is a problem. I have found that alot of pins do not have the thread form concentric and round to the outer diameter of the pin.
When the good pins are found or made, I like to have a register that locates the pin on the front.
For threading the handles, boring the hole helps, along with a piloted tap.
Live threading is best, but there are some forms that I don't have, so have to use the taps.
A concentric and accurate tailstock chuck is a must to get really good results.I have found alot of the cheap drill chucks are like cheap 3jaw chucks.They suffer from swash runout and are not very repeatable.
Swash run out is when the axis of the held part, is not concentric and true to the run of the spindle assemble, or you could say is off axis.
