Went to Nudy's in Wayne on Conestoga for breakfast and liked it so much we went there every morning. An added benefit was that it was so out of the way it was like a drive in the country. You'll want a GPS to help find it. http://www.yelp.com/biz/nudys-cafe-wayne

Rock Bottom Brewery - great beer and good food.
It's right in the mall plaza but kind of hidden. I only discovered it last year!

If you don't mind a short drive, the Limerick Diner is open 24 hours, has GREAT food, and a relaxed atmosphere. Service has been fantastic as well.
It's about 11 miles away I believe
