That sort of problem has to do with CODEC viability for the programs in question ... MP4 doesn't "have" to fit a mold, the audio codec might be different from file to file, we used to interleave AC-3 (Dolby Digital 5.1) into custom AVI codecs back @ 12-14 years ago and the same kind of problems...
