has anyone else experienced this??
ways to prevent it ??

Unless you use Black chalk, it makes no sense. I've see ball pockets mark the balls, I've seen leather pockets do the same, but can't think of another aspect of the table that has black cept for the spot. If its a ball return table, this could too bring in other factors internally but these marks are caused by collisions and lots of cue ball speed. It also could be another factor, kids, after hours, cue ball flying off table, striking objects off table, wines coat comes to mind/black :).

Black dots on cue balls

nEVER use soap and water on any pool balls.
Never use windex or similar
Never put them in a dishwasher.

I'm not sure where your black dots are coming from. Nevertheless, I've found that I can easily remove difficult to remove smudges by dabbing some denatured rubbing alcohol onto Mr. Clean and spot removing the markings off the cue balls. The markings come off within seconds.

Black dots are from using kamui black tip, and/or using black phenolic tip for break cue

Usually, black dots come from miscues. The tip leaves a mark on the CB. I just soak a napkin with some water, and rub the marked spot vigorously with it.

black spots

I have an older 9 ft brunswick made in 1969 with vinyl pockets. When I got the table it had been stored for quite awhile, after I set it up and began playing on it I experienced black spots on all the balls, I have Centenials, Blue Dot & Measel cue balls.
I tried cleaning the pockets with 409 and then waxing with pledge furniture polish, it helped but still the blacks spots returned.
Now, I clean the pockets really well with Aramith ball cleaner and polish with a soft dry cloth, no more black spots.
Ball returns and leather pockets ??????
