Not really fair to compare them as they are two different styles of cases. In my opinion, the JB cases, are way more protective. The cues don't move inside the case at all because of JB's UltraPad interior and I love that. The actual process of getting the cues in and out takes a little getting used to and I find you have to be careful putting them in and out as not to bang them into the top of the cue next to them. Plus they need to go into the case in certain orders when loaded. With a Whitten, he still uses the tube style interior which has it pluses and minuses. Super easy to put in and take out of the tubes, but when in the case, they still rattle. They are not hitting each other, but the lined tubes, not a hazard in my opinion, just annoying. Whitten cases have a good amount of different colorways but are basically all the same styled case. Traditional and beautiful but not a ton of difference in the actual looks between one and another. JB on the other hand has a billion different styles, colors, materials, if you can think it, it seems he will try to make it. Plus you can go on his site and looks through the hundreds of different styles and arrangements he has to choose from. I have owned a good amount of both, I keep going back to JB's Rugged series, I really like the nylon cases. I like the light weight case but the protection is unparalleled in my opinion. They started out as a low cost case but they keep going up in price when you see them, but they are still worth the price to me. Good luck in whatever you choose as I don't think either is a wrong choice, they are just different. There are a lot of other cases out there, but the two you referenced are definitely two of the best.
